Redshirt sophomore guard Tyrell Roberts scored 12 points, and redshirt junior guard Mikey Howell added a season-high 12.
Leading 13-11 with 13:02 to go in the first half, UC San Diego went on a 19-2 run to take a 32-13 lead.
UC San Diego knocked down five three-pointers and held the Cougars to 1-for-6 from long range in the first half.
Howell, leading the California Collegiate Athletic Association in assists, added five more in the first half without committing a turnover. He finished the night with seven.
The Tritons knocked off their North County rivals for the fifth consecutive time. The 54 Cougar points marked the fewest allowed by UC San Diego this season.
The Cougars were paced by 12 points apiece from Marcus Brown and Alex Gil-Fernandez.
