Bryce Kindopp and Benoit-Olivier Groulx scored for the Gulls, who suffered their second loss of the season. Lukas Dostal stopped 28 of 31 shots in the loss.
Henderson scored twice in the first seven minutes of the third period to take a one-goal lead.
Dugan gave Henderson their first lead of the game, scoring at 6:46 of the period.
The teams traded goals in the middle frame, with Paul Cotter and Groulx finding the back of the net.
The Gulls center gave San Diego a one-goal lead with his first career shorthanded goal.
Cotter tied the game as the game passed its midway mark, picking up his second goal of the year as Henderson capitalized on a defensive zone turnover, with Cotter intercepting a Hunter Drew clearing attempt.
Kindopp opened the scoring, grabbing his first American Hockey League goal with 1:20 left in the first period.
Keegan Lowe started the play, feeding Kindopp with a pass from the corner of the defensive zone. The rookie forward carried the puck to the faceoff dot, snapping a shot over the shoulder of Oscar Dansk for the milestone.
The teams will play the second game of a three-game series at 6 p.m. Friday.
